My best and most obvious guess is air filitration system. Which makes me wonder why nearly every room had a open area to let air flow through, plus vents on the front door.

Looks like there are springs at the pipe connections to help absorb the shock from a bombing... is that what they are?

I believe so honestly I didnt take that good of a look. However much of the systems were raised and buffered.

The rubber is indeed to make sure that shock doesn't damage the pipe. Those are standard drum-filtration units, I'm not sure what they're rated for, but probably just for regular gas munitions (not biological warfare). The tops come off the canisters, and you can replace the media that's inside (IIRC).
