Nike Missile Silos in Hobart, IN. No access to bunkers, they have been intentionally flooded. This is part of an entire abandoned installation. There are a number of office building and barracks. The barracks are being used for a paint ball park....1.

You sure about that?

While flooding certainly is a quick & easy way to stop most trespassers from going inside, it also means that the standing water attracts mosquitoes (a big concern in some areas) plus it can cause hazardous materials in the magazine to seep out into the soil & water table, potentially increasing both the risk to humans and the expense to remediate the site.

So it may stop some damage by vandals/scrappers/graffiti punks, but can cause worse long-term damage to the area.

Quite sure. The surrounding homes have basements and sump pumps. There were pumps here to keep the bunkers dry, but without power they do no good. There are also obvious intentional cuts in the silo doors for standing water to drain below. Since this is a bunker, and not a basement, the concrete is very thick. I would imagine it would take a very long time for anything to seep or leech into the soil. Much like the concrete basins they often put below landfills....

Even if it wasn't intentional, water would find its way down there as I see in many underground locations and tunnels. And if leeching was a problem, until someone raises a stink for an EPA investigation (which would take years), no one is going to continually monitor, power, and drains these sites.
