That looks like a panopticon-style prison from that shot. Panopticon's are really quite cool.
Jeremy Bentham, one of the philosophical authorities on Utilitarianism, developed the idea of the “Panopticon,” a prison layout in which were designed not just to store criminals, but by their very physical structure was meant to rehabilitate them.
Essentially, the “panopticon” was a massive circular room with cells on all the walls. In the middle of the room was a prison tower that could look into all the cells. The windows, or cover, on the tower, were one way so that the prisoners could not see if anyone was inside. The idea was that prisoner would not commit criminal acts if they believed they were being watched. The prison tower and the layout of the room meant that a prisoner could be under observation at any moment, but because the prisoner could not see the guards, they would never be sure if they were being watched. As such, a prisoner would never risk engaging in a criminal behavior because they could always be under surveillance. By constantly choosing to engage in good-behavior, the thought was that the criminal would internalize this way of thinking, and would carry it out with them when they are eventually released from prison.
It sounds kind of stupid, especially since in modern society we have perfected the kind of surveillance methods that they were trying to build in things like CTV cameras, satellite imagery, wiretaps etc. yet people still commit crimes even when they know there are cameras. (Cough* Urban Explorers Cough* Cough*) but in fairness, this idea was developed in the late medieval ages and they had only recently shed the idea that criminals committed crimes because they were influenced by demons. Almost all of their entire notion of criminology was based on social contract theorists like Hobbes telling them that criminals are simply irrational and Aristotle's ideas that ethics and rationality were taught through habitation.
Anyways, that's probably part of the why they had that semi-transparent cover. (Though protecting themselves from random stuff being thrown at them, like you said, is probably another part of it.)
